Is this a Ref issue?

Do the refs control the clock?  If the refs control the clock shouldn't the clock stop on incomplete passes?  Should the clock stop on fouls?  Should the clock stop while Refs are discussing the foul, or marking off the penalty?  Have seen this issue over the past few weeks at different locals. 

The clock "manager" should at the very least know how to run the clock at their venue.  Again, don't know if this is a REF issue or an INFC issue.

The clubs have volunteer clock operators.

What grade? If your talking MMs it's a continuous clock and only stops on Ref Time out, TDs or team time outs.

Now everybody should be normal running clocks yes

Normally the clock should be stopped for incomplete passes and penalty mark offs.  What was the score? If the mercy rule was in effect then no the clock would not stop. 

Had a number of complaints from the officials about clock operators so far.  You get someone up there on their cell phone and it makes for a long day for the officials as well. 
That is the last thing we want or need is someone that doesn't know how to operate the clock or even worse, someone that won't pay attention.

No it was a competitive game.  Final score was like 24 to 18.   6th grade.  The officials spoke several times with the clock operator, but it could have been a kid or adult on their cell phone.  During the entire game I would have guessed several minutes were wasted.  The long P.I. call after an incomplete pass, while being marked off, chasing the ball down, etc., caused a very long time run off.  I think the refs are doing an ok job, but I don't think anyone is keeping an eye on the clock.
